1. First explanation is very common, but there is nothing wrong with it since many franchises use this way to deal with things. It is simply a game convention and canon way of things is different. It is a usual thing in some games

where you have, for example, 2 endings, but developers confirm only one of them to be true and canon. We know that initially Kassandra was always a single character, but Ubi higher ups forced character choice upon the team and they had no choice, but to add Alexios for
... rpg purposes. 
This out of the way let us talk about very common misconception. People think that Layla's Animus, while identifying the DNA on the Spear, cannot determine if the DNA wieder is male or female. This is NOT true! Victoria says that there are 2 DNA streams

confirmed on the Spear - one male and one female. Layla has to choose which DNA stream to follow. CANONICALLY she chose Kassandra and followed her DNA stream (as confirmed in the book, Valhalla and by the devs). If she had chosen Alexios' DNA stream, she would have relieved
the memories of Deimos and his life. And we have confirmation of this! Because in "Heir of Memories" memory Layla switches to Alexios' DNA stream to find out about the key to Atlantis and she witnesses Deimos talking to Phidias.

Then why if you choose Alexios it is all vice versa? Again. Game convention that got nothing to do with the lore. Nothing more, nothing less because higher up assholes forced this upond devs. Not their fault.

Canonically Layla chose Kass and if she had chosen Alex, she'd follow Deimos' stream which is confirmed directly in the "Heir of Memories" memory (quest) and no Alexios never appeared in Modern Day.
I find this to be most plausible.

Let's say Reader smashed in that Yggdrasil machine the following info "Alexios born first, Kassandra, younger child". And the shit goes on. So if you choose Alexios in your playthrough consider it an alternate reality as watched by the Reader.

But in, quote on quote, real timeline Layla chose Kassandra. She could have chosen Alexios and if she had done it, she'd follow Deimos' life and that is, as I stated twice above, confirmed through "Heir of Memories" memory.
