Here's my top 30 story from the Whoniverse (including spin-off + the audios I heard)
30) The Caves of Androzani (5th Doctor)

You take the most basic concept for an episode and you expand it to hell and you have an epic yet very emotionnal adventure. Easily Davison's best material, a shame it's his last episode!
29) The Stolen Earth/Journey's End (10th Doctor)

The epic finale of the RTD era! Yes, it's flawed, but it's impossible to not enjoy this one except if you're VERY stubborn. It's a love letter to everyone who followed this era, and it's hard to not appreciate it!
28) Vincent and the Doctor (11th Doctor)

The best Matt Smith story. From the direction, to that very sweet representation of depression and how madness is perceived in society, it is truly perfect in every point (and yes it's better than Blink shut up you all).
27) Remembrance of the Daleks (7th Doctor)

UNLIMITED RICE PUDDING! One of the best Dalek representation ever, and Davros too. I hesitated with The Happiness Patrol, but McCoy is as his best here!
26) The End of Time (10th Doctor)

Hate it if you want, but I love everything about this one. A pretty crepuscular story to end not only the 10th Doctor but also the RTD era, and yes I like John Simm it's my little baby let him alone đŸ˜„
25) A Day in the Death (Torchwood)

A sweet tale about suicide and importance of life. Not the only one that will show up in the list (teasing...) but it still marked me and I still think about it today!
24) Human Nature/The Family of Blood (10th Doctor)

You all already know it's good! Tennant is a better person than in virtually every other episode (that saying something) and the ending with John Simm desesperate not to die is really great.
23) The Magician's Apprentice/The Witch's Familiar (12th Doctor)

I swear only british people hate this one! But between the chilling conversation between the Doctor and Davros and Missy being Missier than ever, I don't even know what is not to love about it.
22) Whatever Happened to Sarah Jane? (The Sarah Jane Adventures)

After 4 disappointing story, it's really hard to estimate how much I was highly invested in this one! An interesting mythical creature, a touching tale about death, yeah I can assume it's pretty great.
21) Adam (Torchwood)

As someone who was subject to gaslighting, I really know how great this episode is. It perfectly understand its themes, and make a great story that even has the luxury to insert itself into the series arch!
20) Genesis of the Daleks (4th Doctor)

The cultest episode ever made, and definitely deserve its reputation! The creation of the most important specy of the show, with death penalty satire, and Tom Baker finally being a great actor! Did I have the right to not include this one?
19) Utopia/The Sound of Drums (10th Doctor)

For some obvious reason I didn't include the 3rd one, but damn two great master in one great futurist setting and another great political thriller story and the two following each other? Give me more!
18) Inferno (3rd Doctor)

This one is for Jamie.

A slowly paced, yet very engaging story about a parallel dimension dying in volcano flames (I dreamt about an episode like that before I saw the Classics).

17) The Empty Child/The Doctor Dances (9th Doctor)

EVERYBODY LIVES!

A scary yet pretty horrific and touching story, still to this day one of Moffat's best! And let's not forget CAPTAIN JACK HARKNESS! And that ending is just so good, I love every bit of this!
16) The Mind Robber (2nd Doctor)

The Land of Fiction is a very original concept, and every part feels like SO different from the precedent, and the climax is just funny as hell. A great love letter to creativity, and it's not even Troughton's best!
15) Silence in the Library/Forest of the Dead (10th Doctor)

One of the most creative episode of the show, Moffat did a really great job on this one! The Vashta Nevada concept is very chilling and River Song is easily as her best in that story! Series 4 is a gem.
14) Hell Bent

I don't fucking care of what you say, this is the definition of intimist and subversive story which is so self-aware of what it is that it litteraly parodiates the show.

Great production value, great direction, great acting, and yes, great script.
13) Bad Wolf/The Parting of the Ways (9th Doctor)

The epic finale of Christopher Eccleston, my favorite Doctor!

It's so great on every level, and it's one of the only times were the Dalek are really considered like a serious threat.

And it started by a Weakest Link parody...
12) The Waters of Mars (10th Doctor)

A base undersiege with great concept and production value? Sure enough.

But which is also a futurist story with some historical trope and great character development? One of the best story ever.

And that ending? Perfection.
11) The Deadly Assassin (4th Doctor)

Nothing can be overrated when it's a political thriller with the Master on Gallifrey, which turns into Metal Gear Solid 3 with a clown for some reason. One of my personal favorite for so many reason!
10) Midnight (10th Doctor)

Great performance, great concept, great script, great direction, great score, wow RTD you really did one of your best story here.

Even without Donna, series 4 continues to shine!

But what if the Doctor wasn't here...
9) Dalek (9th Doctor)

"YOU WOULD MAKE A GOOD DALEK"

Only Shearman and Eccleston have the secret to make "kill yourself" an iconic quote, and it's easily the best Dalek stuff I ever saw.

Even if the production is a bit low :( Shearman you deserved better here
8) The Holy Terror (6th Doctor)

Take Colin Baker.

Take Robert Shearman.

Take a talking penguin which can also metamorphoses to anything.

And you have one of the best audio ever made!

Absolutely terrifying and the conclusion made me cry. It's funny, sad, and beautiful.
7) The Enemy of the World (2nd Doctor)

When the SAME actor plays perfectly 4 different roles and you know what do he plays, you know that it's one of the best episode ever made.

An amazing political thriller in 2018 without any flaw!
6) World Enough and Time/The Doctor Falls (12th Doctor)

The best utilisation of the Cybermen in any stories.

Everything is perfect, every bit of story arch perfectly complements each other.

It's fun, it's sad, it's positive, and you have everything you want from a DW story.
5) Children of Earth (Torchwood)

Did I say I like political thriller? What if last a whole season?

You have virtually the best pure science-fiction thriller in all of Doctor Who.

It's so perfectly written, and Torchwood is worth watching just for that masterpiece.
4) The War Games (2nd Doctor)

The only reason why it isn't higher, it's because I don't like the length and the score of the Classic era that much.

That said, it's a 10-part that definitely feels like a 2-part. It's just so dense, and it also become a definying piece of lore.
So I guess

Time for honourable mentions?
I could include more TSJA episodes, like Mark of the Berserker or The Curse of Clyde Langer, but hey it's only a top 30, and they are pretty hard story for children, talking about abusive parent and homeless people.
Blink almost made the cut too! It's a great story that definetely feels like budget is no issue for Doctor Who.

Shame that there are at least 30 better story out there, but hey it's a classic!
It wouldn't have made the cut anyways, but I recently felt in love with The Ambassadors... OF DEATH!!!

It's a fucking great political thriller with a great atmosphere, and Children of Earth definitively took inspiration.

Shame the noises can be really crisping at times.
There's not a single 1st Doctor or 13th Doctor story in that one, but if it would, The Dalek Invasion of Earth and Nikola Tesla's Night of Terrors would be here!
A Christmas Carol is the best Christmas story!

I cut it for Vincent, but it's one of the best Smith story if not the best, it has all going for it!
If The Christmas Invasion was the first story I ever watched, The Impossible Planet/The Satan Pit made me fall in love with Doctor Who.

It's just amazing, great in every sense of the term.

It was either The Happiness Patrol or Remembrance of the Daleks.

I choose Remembrance, but, hey, it's still one of my personal favorite!
Oh and also, Tom Baker and Romana II in Paris.

There's more to City of Death, but recognize the very underground they used was a thrilling experience that no other story could replicate.

I felt what it was to be british and recognize the location of a story for once!

3) Turn Left (10th Doctor)

One of the most melancholic episode ever made, with great score and made every event in the RTD era feels so meaningful.

The true culmination of RTD's worldbuilding.

Oh and did I mention it's also a political thriller?
2) The Vampires of Venice

This story is definitively unforgettable!!!!
Just kidding, it's fucking Heaven Sent (12th Doctor).

Peter Capaldi trapped in Fort Boyard? With perfect script, perfect score, perfect acting, everything is perfect.

No other TV story could ever beat this one.
