her arc actually is about, and quite frankly it's misgendering.
To start, her character arc is about her trying to accept herself as a woman despite wanting to work in a highly male dominated field. She already has hangups with it from years of being called a child while...
helping her grandfather with his detective work, which she admits she could eventually get over. However, her problems really started when others started taking umbrage at her being a woman, and on top of her being a female not fitting her ideal image of a hard-boiled...
detective. Her "solution" is to transition, but she finds out that the only reason she wants to do it is because she's running away from her problems, not because she actually wants to make the transition.

It's actually a very feminist message her arc is trying to send, and you can even make the argument that hers is the most messed up Persona arc because Japanese work culture is driving her to transition to have a chance to fit in. And in the new canon ending in Golden you can...
see her embracing her femininity and wearing more feminine clothing. And lastly, there's the mod that people wrote (that isn't canon or endorsed by Atlus, by the way) that explicitly changes dialogue in the game to force her to be trans, and by the author's own admission goes...
