First off, the November ballots have not yet been printed. So I can't say for sure whether they'll contain this certification. I didn't see anything in Murphy's executive order about it. But the primary ballots from July did. Here's the law.

So voters were given information explaining this apparent discrepancy in certifying that they applied for a ballot they were automatically sent. Were some voters confused by it? Yes. I'm told some contacted county clerks. How many? I don't know.
But there were no widespread reports of confusion. It was the second highest turnout for a New Jersey primary, and it went fairly smoothly. Vote counting was slow in some places. That was the biggest problem. But this barely registered, if at all.
