I tried to give this clickbaity article a chance and honestly couldn't get past it's stated premise -- that morally grey protagonists is a trend we're just suffering through.
The short answer is every story should do what's right for that story. Sometimes that's going to be a black and white morality, and sometimes it's going to be the fucking Wild Bunch. There's room for all of it.
My personal opinion is that the best art challenges either our established notions of the world, or ourselves, or both, and that art that doesn't even attempt to do that is more entertainment.
