In fact this is the reason why Kodomo no Jikan upset so many people, even other lolicons. Everyone knew it was different than your standard loli anime. It questioned things and did things you were not supposed to do.

Basically the entirety of Kodomo no Jikan is Rin (and the writer) questioning the established social order and pointing out its contradictions.
