I think this was the earliest appearance. As you can tell their designs are very old and abstract. Riddler was still a blonde here and his design would swing wildly throughout the series.

Mo Money was the episode that changed most of their designs, and Riddler gets an upgrade here. However after this his design would not be stable, swinging back to season 1's in Teen Titans Go Figure (game)

Mo Money is the crux of this. This is where we see most of the Rogues together up to no good.

This is also the episode where Alfred returns to the manor and like a boss takes them all down. He starts off the battle tossing his tray at Riddler, hitting him in the face (another reference!) which promptly cheezes off Penguin (until that chivalrous sap goes down)

And then up to the most recent Easter episode. We don't see Ed, but find out that his hat is in Penguin's Arkham cell. Penguin was seen last IN Arkham in a few episodes before this but again, Riddler was AWOL.

This is probably the MOST BLATANT reference to their relationship.

Other solo appearances and gags aside, Riddler and Penguin have appeared quite a bit and whether or not it was coincidental in meaning varies.

I like to think that Oswald was just buffing up for Edward here (and trying to talk to Bane.)

One more thing: in TTGF, Riddler's profile mentions that he has lunch with friends (which seen above probably is Oswald) and if you pair them up on a team you get a bonus called Batfoes!

I am sure this thread will get updated in the future. TTG loves its references.
