One of the problems with Muslim societies is that kids (especially boys) who are perceived as dumb because they don't excell in math and science, or are simply going through a rebellious streak are the ones sent to ulooms as a way of correcting their behaviour...
... they're taken out of school usually before the time (and usually don't return), so they don't have the time to develop their own rationale. They don't spend a lot of time interacting with people who don't have the same set of beliefs as them...
...so when they eventually are posed a question, by someone genuinely curious about Islam or even by their own students, their only response is to tell them that they're not supposed to "question God" and are doomed to eternal fire. Islam encourages the seeking of knowledge.
