I agree that too many people who shouldn't be on trains and buses probably still are. Companies need to do a better job of this. But in a megalopolis of 40 million we're bound to have millions who have to be out and about to keep the whole thing creaking along.
I personally am one of the luckiest people in Japan at this point. Working from home 100% of the time for weeks now, full salary funded by annual grant, and both my teaching jobs are going to online instruction for the coming semester. This puts me in a tiny minority, though.
