Metaphysics isn't prior to science; on the contrary, it is central to all theory-building.

Metaphysics isn't exclusively concerned with "intrinsic natures". Insofar as that concept has a reference at all, it refers to another structure.

Mathematics is universal metaphysics. It concerns structures in their most general sense. No surprise, it is also a constant companion to theory/world-building, and is ubiquitous in the sciences.
But the logical positivists rejected "metaphysics" but they loved structure and math and science! What's up with that?

To them "metaphysics" means "bad structures", which are the ones that can't be verified by empirical science, their template for "good structure".
The problem is that structures are ubiquitous! From a little evidence it's possible to draw lots of structural conclusions. Some of those conclusions are reasonable and other's aren't, and telling the difference is hard. "Verification" was an attempt to describe this boundary.
I'm sympathetic to the positivist's position. I also called myself a "behaviorist" for most of grad school, rehearsing the standard arguments.

But calling something "metaphysics" as blind rejection is just the flipside of yelling "science" as blind acceptance.
Eventually, I decided to stop worrying and treat all structural claims as metaphysics.

The only real issue: is your metaphysics any good?
