it could be alisaie who is trans, but in this interaction with master matoya during heavensward we see her mistake alphinaud for a girl. alphinaud firmly but gently corrects her and pointedly moves on
alphinaud also becomes visibly agitated when krile mentions his days as a student, for several reasons, and one could easily be interpreted as him worrying that she will accidentally bring up events that happened before he came out
in shadowbringers we also see him hesitate during the shower scene in eulmore, and you have to encourage him to get in. this could be attributed to just being uncomfortable being undressed in a public place, which is understandable, but it could be for other reasons as well...
so unless square enix explicitly says that the leveilleurs are NOT identical twins (doubtful considering how much of their designs are intended to match/mirror each other) they may as well have said it themselves: Alphinaud Is Trans

and if for whatever reason you feel like debunking any of this, just keep in mind that characters don’t need a “reason” to be trans or any “proof” of it. just as trans people exist in real life, they exist in media too!
