Hibari from Stop !! Hibari-kun is a trans girl. It’s from on old school comedy shonen with some moments that might be find problematic but Hibari is a gem.

Most of the Shimanami tasogare cast are LGBT+. It’s the best manga I’ve read on the matter. Please read this one.

Yoite from Nabari no ou is non binary. The author identifies as X gender and asexual and also wrote Shimanami Tasogare, they know what they’re doing.

Nuriko from fushigi yugi is bisexual.

Daichi and Noah from Goodnight I love you are a gay couple. This manga is a lovely initiatory road trip in Europe.

Eruna Ichinomiya from Mikagura School suite is a lesbian. She’s the main characters of this fighting slice of life story that is a breath of fresh air.

Leo from King of prism is non binary (trans?) and Shin and Louis are LGBT+ I’ll let you find out. Please watch King of Prism it’s something between sports, idols and sci-fi and it’s just pure entertainment.

Reo Mibuchi from Kuroko No Basket is gay. I wanna add that in the manga the Seirin captain admired him but was grossed out by the fact that he was like that. Reo won their fight on the court and the captain is the one shown as the one who’s in the wrong.

Rina Nishio from Fafner is bisexual. A mecha anime focused on human fighting something way bigger than them.

Mashiro Ichijo from Hôkago Hokenshitsu is intersex. The manga is focus on Ichijo trying to understand get to know themselves.

Akira Yonezawa from Kanojo ninaritai kimi to boku is a trans girl and there might be more LGBT characters. It’s a heartwarming story with some strong moments and very good characterizations.

Aikawa Kizuna from Prunus Girl is LGBT+ but which is a spoiler. The basic message of the manga is love is love.

Jenny and Lynn from Mouretsu Pirates are a lesbian couple. Lesbians in space that’s what matters.

O.D. and Berg Katze from Gatchaman Crowds are non-binary. And there’s a arguable gay and lesbian relationship that I won’t spoil.

Mikasa Makoto from Fuuka is bisexual. He introduced himself as gay but date a girl later on. I am a bit uncomfortable with that one because it feels a bit as gay erasing but well one more bi is great.

Read Ao no flag you won’t regret it, I’m not spoiling but homosexuality is a main theme.

Goldie Musou from Gunsmith cats is a lesbian. An action paced manga.

Samurai Flamenco have several LGBT+ characters

Claude from Claudine is a trans man. It’s a very beautiful yet tragic manga and it don’t end well.

Utena and Anthy from revolutionary girl uthena are bisexual. A must to watch classic.

Shun Hanamori from Seikaisuru Kado is gay. A very interesting anime.

Cocona and Papika from Flip Flappers are lesbians. Give yourself a treat and watch this anime.

Devilman have LGBT+ characters I will let you find out by reading. The manga is quite different from Crybaby (way better in my opinion).

Chii from Hanayome wa Motodanshi is a trans woman. Very cute autobiographic story that is both sweet and educational.

Yamagi gilmerton from Gundam Iron Blooded Orphans is gay and Norba Shino is bisexual. A nice Gundam that have lots of action and is very tragic.

Sister Nana and Weiss Winterprison Magical girl raising project are lesbians. A survival game anime.

Toshimitsu Kubo from Baka to test is gay and Miharu Shimizu is a lesbian. A very dumb yet funny anime.

Shuichi Nitori is a trans girl and Yoshino Takatsuki is a trans boy from Hourou Musuko . I would recommend the anime more than the manga which is questionable at many points of the story.

Oscar from Berusaiyu no bara who is bisexual. It’s a classic and it’s good.

Al- Kaplan Balaban from Shoukoku no Altair is gay and Virgilio Louis and Blanchard Simon who are in a relationship. One of my favorite manga, the anime is kind of bad but don’t miss this gem.

Urara Kasugano from Sabagebu is a lesbian. This anime is a lot of fun.

Yasuyoshi Sano from Air gear is gay and it’s arguable that there’s more.

Seiko Kotobuki from lovely complex who is a trans girl. Lovely complex is a usual comedy shojo and Seiko is openly trans and stay true to herself.

IS: Otoko demo Onna demo nai Sei is a manga with many stories about intersex characters. It’s very realistic and will help you to understand what it means to be intersex in our society.

Wolfram from Kyo kara maoh!! is gay. A good anime in a fantasy world.

Mina Nakanotani from Air master is a lesbian.

Maxine "Max" Silverstone from Double Decker! Doug & Kirill bisexual and there’s other LGBT+ characters. A very fun anime.

Aoi Futaba is a trans woman from You’re under arrest. A surprisingly well-handled character that is openly trans and respected in this police manga/anime.

Anri Wakamiya from Hugtto! Precure is non binary. Precure is one of the main magical girl anime series.

Flanagan Mike from Otouto no Otto is gay. A sweet realistic manga.

Clamp have several lgbt+ characters in their stories.

Hana from Tokyo Godfather is a trans women. Tokyo Godfather is a great movie about 3 homeless person who find a baby on Christmas eve. Hana is a bit tricky cause you can argue that she’s more a Onee type of characters but I’ll go for trans.

Michio Yuki from MW is bisexual. A classic by Tezuka.

Ayanojou Aburatsubo from Mahoutsukai Tai! is gay. A nice Magical girl/boy.

Kanako Miyamae from Maria†Holic is a lesbian. A comedy anime.

Juzo Sakakura from Danganronpa hope/despair is gay. I love the games and this anime is awful but Juzo was one of the highlight of it.

Elendira the Crimsonnail from Trigun Maximum is a trans women. A villain in the manga only that is really powerful and is taken very seriously.

Nathan Seymour from Tiger and Bunny is gay. A flamboyant hero in this pretty well-known mecha anime.

Leeron Littner from Gurren Lagann is gay.

Yuji Mase from Kono koi ni mira iwa nai is a trans women. The manga is focus on how Yuji feels about her body and gender.

The cast of Patalliro! It’s quite literally the world of gays and can be considered a bit problematic but it’s actually kind of funny at most part. (also, beautiful ed)

Retoree from show by rock is a lesbian. A rock idol anime.

Haru Ichinose and Tokaku Azuma from Akuma no Riddle are lesbian and Eisuke Inukai is gay.

Magee from Gundam built drivers is gay. A onee type of characters that is one of the best support of the main characters, he’s in almost every episode and isn’t mock at all.

Isabella Yamamoto from Paradise Kiss is a trans women and Jōji "George" Koizumi is bisexual.

Haruta Kamijou from Haruchika is gay. A bit weird detective anime.

Shirai Kuroko from toaru majutsu no index is a lesbian.

Albert d'Andrésy from Lupin the third part V is gay. Just watch Lupin the Third you won’t reget it.

Sailor Moon have several LGBT+ characters.

José Martínez and Jirou from Hakata tonkatsu ramen are gay. Some of the mains characters to this good action detective anime.

Beppo from Gankutsuou is a trans woman while Franz is bisexual. This anime is a feast for the eyes and you won’t regret watching it. (Surprisingly Eugénie who’s lesbian in the book is het here)

Ushimitsu Kiyoshiro from Kami-sama no Iutoori is gay. An average survival game with teenager.

Dekomori Sanae from Chuunibyou Demo Koi ga Shitai! Is a lesbian

Shion Karanomori from Psycho pass is bisexual and Yayoi Kunizuka is lesbian.

Doki doki school hour have several LGBT+ characters. It’s a comedy slice of life anime.

Mitsuyo Akechi and Inukai Michi from Centaur no Nayami are a lesbian couple. A supernatural comedy slice of life.

Izumi Amakawa from kilari is gay (trans?). An idol show aimed at a younger demographic of viewers.

Tetsuo Sawamura from Yuureitou is a trans man. He’s the main character of this seinen mystery-horror manga.

No.6 have several LGBT+ characters.

Raphael and Michael from tenshi ni Narumon are a gay couple.

Grell Sutcliff from kuroshitsuji is LGBT+. Seen some arguments about which, but I'll write it as LGBT+ right now even if I've mostly seen trans women.

Alluka Zoldyck from HunterxHunter is a trans girl. HunterxHunter might have more #LGBTQI characters.

Luca Esposito from Kanata no astra is intersex and identify as male.

Furusato and Ekaterina from Senjyushi are trans women.
Senjyushi was a game, is an anime and manga and the project isn't over.
Both characters are guns turned into human but were technically "born" with male bodies. Both consider themselves as women and the whole cast do too.

Arashi Narukami from Ensemble Stars is a trans girl.
Ensemble stars is mainly a game but also have a manga and an anime.
Saw some discourse in the fandom but in the stories it's stated that she wants to be seen as a girl and therefore is one.

Crona from soul eater is non binary.

In the same explicit but not totally told fashion there is Cure Chocolat and Cure Macaron from Precure a la mode who are a lesbian couple.

If you are looking for good LGBTI+ contant please never read Judge by Yoshiki Tonogai. More than being an average to bad thriller one of the main characters sin is being homosexuel. The guy himself isn't portait that badly but being gay is his freaking sin and he dies early.

As recommended by @/Mightfo, Yuuta Sasaki from Cuticle Detective Inaba is gay and his friend Shio is a trans girl(manga only) . A very funny anime / manga with serious plot too.

As suggested by @/DayDreamWarior, Suruga Kanbaru from the monogatari series is a lesbian.

Shinsekai yori the anime have homosexuel relationships. Homosexuality is quite literally a phase in the story society and it honestly made me uncomfortable.
I don't know if the manga treat the characters the same way.

Inugami from Gugure! Kokkuri-san is gender fluid and often switch between a male and female body.
A main character of this hilarious anime/manga.

Yagyuu Kyuubei from Gintama is non binary and most likely bisexual.

Yuri from Yuri on Ice is bisexual and Victor is LGBTI+.
The intention is clearly for them to be in a relationship but it's quite implicit (similar to Precure) which is a bit regrettable for a show aimed at an older audience. The movie might develop further their relation.

Aru Akise from Mirai Nikki is bisexual and Mao Nonosaka is a lesbian. Their treatment isn't spectacular but tbh quite fitting with the show

Sudou Momoko from Araburu Kisetsu no Otome-domo yo is a lesbian.

Going a bit off track but I've been asked, so, if you want good a BL or GL anime I would recommend Yagate Kimi ni Naru for GL and Given for BL (both are also manga) .
Kimi ni Naru is very sweet and Given is very emotional.

Bulat and Dr. Stylish from Akame ga kill are gay and Seryu Ubiquitous and Suzuka are LGBTI+.
This anime / manga was tricky. I wasn't sure if I had to add them cause those characters aren't very well treated,but,they're treated like a large majority of the characters so ¯\\_(ツ)_/¯
